Hi Implosion,
You logged off before I could get back to you, but I wanted to put this up in case you see it. I built a sample redstone circuit designed to be activated/deactivated and work with your pattern of tower lights. It's a little simpler than the pattern you are using right now and might save you some time/headaches. If you want to check it out at some point, I left it up at [2469,73,-4652].
